The State Legislature created Lee County on December 5, 1866, from parts of Macon and Tallapoosa counties. Opelika won the election to determine the county's seat over Auburn and Salem.
In the northeastern corner of Russell County was the town of Girard. Phenix City is located in the southeast corner of Lee County. In order to prevent Phenix from crossing the Lee-Russell boundary, Lee County gave Russell County 10 square miles of the southeast corner of Phenix city in return for 20 square miles in the northwest corner of Russell County around the unincorporated community Marvyn. This is the "panhandle" that makes up the southern part of Lee County. However, even after the land swap to Russell County, the city boundaries of Phenix City extend into the southeast corner of Lee.
A series of tornadoes struck the county on March 3, 2019. 23 people were killed and many others were injured. Beauregard, located southeast of the Auburn-Opelika metro area, was the location where the deaths and injuries took place.
